Error description
As a result of some fixes that went into v9 FP3, the behaviour of db2set has changed. Instead of updating the profile.env registry file directly, it will instead create a temporary version of the file to update, and then move/replace with the original file. This prevents any possibility of corruption of that file. However, a side affect of this change is that if db2set is being run from a user that is not the instance owner but is part of the instance admin group, then it will fail with error: DBI1309E System error. Explanation: The tool encountered an operating system error. The reason is because of the sticky bit "t" on the sqllib directory where the profile.env is located. That does not allow the file move/rename operation to work if you are not the owner of the file.
Local fix
A possible work-around is to "chown" the sqllib/profile.env file so that the file owner is the other user that is doing the db2set update instead of the instance user owning the file.
Problem summary
DB2SET FAILS ON FP3 IF RUN FROM A USER THAT IS NOT THE INSTANCE OWNER.
Problem conclusion
First Fixed on DB2 V9.1 Fixpak 5.
