I was following the migration links from IBM website to migrate from
WSAD to RAD
First thing I noticed is the folder name for webproject.
if I creeate a new project in RAD it shows Java Resources:src
The migrated project still shows Java Resources:JavaSource.
Is this alright?

Note that porting an application from WSAD to RAD may not automatically update the web.xml for servlet 2.3 to 2.4 or JSP 1.2 to JSP 2.0.
Some manual intervention may be required.
Try and run the app. If it breaks you can always integrate the source into a new RAD6 app manually.
