EAR Libraries container missing entries on restart

Troubleshooting

Problem

Restarting IBM Rational Application Developer for WebSphere Software with projects using Java EE Module Dependencies fails since EAR Libraries in Java Build Path are not correct even though "MANIFEST.MF : Class-Path" is correct.

Symptom

After restarting Rational Application Developer for WebSphere Software v7.5.3 - v7.5.5 where you have EAR 5.0 with an EJB 3.0 Project specifying Java EE Module Dependencies on a utility jar (for example: log4j-1.2.14.jar) located in the root of the EAR project, a build error occurs as if the project Java Build Path: Libraries [Tab] : [+] Ear Libraries has not picked it up.
