When the Engineering Lifecycle Management instance is configured to use SAML or OIDC as an authentication provider, it enables the Engineering Lifecycle Management application passwords by default. During the upgrade process, the application diagnostics is run after the applications are upgraded and post-upgrade validation steps are complete. The repotools uses administrator credentials to run the application diagnostics command. It fails to run as repotools require Engineering Lifecycle Management application credentials for the authentication.
