Yes, you can install the z/OS Connect EE open beta and the z/OS Connect GA version on the same LPAR.
Your SMP/E installs should be separate, that is, use different SMP CSI, global, target, distribution zones, etc, however both installs can use the same /var/zosconnect/ location for storing your server configuration and SARs and AARs. If you want to keep these separate too, you can use the WLP_USER_DIR parameter (see https://www.ibm.com/support/knowledgecenter/SS4SVW_3.0.0/configuring/creating_zC_server.html)
