We have a project where we are using IBM X3550 M2 servers.
Recently I tried to reinstall windows on the server but it forced me to format and reinstall windows os by reformatting the whole hdd of the server.
I used the standard procedure to reinstall windows which was by using the IBM compact disk.
I wanted to know if there is a way that I can only format and reinstall windows on the C:.

Yes, you just need to have a USB FDD and RAID controller drivers in a floppy to feed drivers manually during F6 option.
