I'm not sure if we have the option to specify package names while creating new applications. By default it uses com.worklight.xxxxxx. I still can do it by manually refractoring the package names in eclipse. It can be error prone if the project is a big one
I think this would be helpful for all of us.

We have indeed added this option, however it exists only in Worklight 4.2.2, which is not available for evaluators (which use Worklight 4.2.1). Our next public release will include this feature.

New applications that the iPhone/iPad environment is added to them, will show a bundleId="com.<appName>" attribute in the environment elment, in application-descriptor.xml
< 5.0 apps will not have this attribute, but you can manually add it.
