I have DB2 9.1 ESE version installed on a server, I'm wondering if a Database Endpoint can connect to it, or it's just either DB2 AS/400 or DB2 UDB that can be connected?

If it's not able to connect using the DB2 UDB driver available in Cast Iron natively, then you should try to import the jdbc jar file to the studio and try to use "Generic JDBC Driver" to connect to it.
