If I make a change to the server config, for ex. changing an email address, then run the Install and Configure (with Reconfigure Only checked), it overlays the customized files like fnislog_evt.map with the default map file.
Is there a way to prevent this? Is there a diffent way to make a config change effective? I have to restore the file(s) and restart CALA to get my custom file back and working.

You have to update the client FSM_CLIENT_<OS>.tar.gz file with your changes. This will make the change stick any time you do a new install. Look under the "How to..." section of the FSM install manual. It is kind of a lengthy and in my opinion a little clunky process, but it does work if you do it correctly.
