If you are having issues with WAS 6.1 JDK, please follow the steps to install WAS6.1_JDK_PATCH

    1) Go to this web site http://www-1.ibm.com/support/docview.wss?rs=180&uid=swg27009393
    2) Click "Download Fixpack 7"
    3) There are two zip files to upgrade. One for to upgrade WAS 6.1 and another one for tp upgrade WASSDK
    Those files are
    6.1.0-WS-WAS-LinuxX32-FP0000007.pak.zip to upgrade WAS6.1 itself
    6.1.0-WS-WASSDK-LinuxX32-FP0000007.pak.zip to upgrade WAS JDK.

    4) If you don't want to upgrade WAS 6.1 and want to upgrade only WAS JDK,
Once extracted files from base WAS 6.1, extract files from 6.1.0-WS-WASSDK-LinuxX32-FP0000007.pak.zip which will update JDK directory and will also create Update Launcher directory.
Then run ./install from base WAS 6.1 and then run ./install from Update Launcher directory.

If your server name is named using underscore such as "127.81.128.91_doea.ibm.com" then you will see some configuration error. To avoid this error, please rename your server name without using "underscore" and then run WAS6.1. It will be fine at this time once you changed your server name.
