Problem summary
When an application is serialized read-only preferences of portlets are not contained in the resulting template. If such a preference is needed as a POV (point of variability) than the instantiation of the template will not ask for the POV and therefore the POV won't be set.
Problem conclusion
During serialization the topology uses the portlet container api to retrieve the portlet definition preferences (and not any more the datastore component. In 6.1 the read-only preferences are handled by WAS and not stored anymore in the portal database).
